First Child

Setsuna was a rowdy teenager, finding herself in every situation possible. She eventually finds herself pregnant with her first child, who she named Kanemi (later, Mitsuo). However, she was very much an absent mother, leaving the child alone with family for days if not weeks on end. Mitsuo never quite fit in with the clan, and he never really had a chance to bond with his mother. In fact, Setsuna could never really find it in her to actually care about the child. Wanting to shirk her duties as a miko to the Inochi clan and a mother, she faked her own death and fled, taking on a new identity as Yukina Kobayashi.

Danzō

Danzō found out about Setsuna's kekkei genkai and offered her a place amongst Root. His eyes were still on Kakashi, who'd politely declined joining Root a handful of times. However, with Setsuna he had the most perfect opportunity: to trap Kakashi and convince him that becoming part of Root would be beneficial to the child. With

Danzō's Proposal

Inochi Setsuna was approached by Shimura Danzō one day with an interesting prospect: give Kakashi a child. The reason being that he could use the child as a way to physically control Kakashi. Additionally, with the Hatake affinity of being able to control chakra easier, and if the child could gain the resurrection kekkei genkai legitimately, it could give the village a major boost in power.

Danzō gave Setsuna extra hormones to get her pregnant quickly and set her loose on poor Kakashi.

Finding Out About Tsukiya's Beast

Years later, when Setsuna heard rumors of a white haired shinobi with a beast sealed within them, she knew immediately it was Tsukiya and that perhaps giving birth to the child wasn't such a bad thing, but leaving the child in the hands of two men was perhaps the worst choice possible. At least, in her opinion.

In Castle of Glass, Setsuna makes the plan to kidnap Tsukiya. However, little does she know, Tsukiya was able to figure out that she was going after them and sent Hiiragi to warn shinobi to apprehend Setsuna if she was found. She catches Hiiragi completely off-guard and goes after him, trying to get Tsukiya's location out of him. After his blatant refusal, she sends him to the hospital with a severe injury to his shoulder. She also insists that Tsukiya doesn't need a man in her life, that she's a "strong woman" and needs a "strong woman figure" in her life.

Later she crosses paths with Kakashi and it is revealed what she thinks of Mitsuo, who is transmasculine. She insists it's wrong and against nature to be trans. Kakashi rightfully calls her out on the transphobia and adopts Mitsuo himself. As a last attempt for the story, Setsuna resurrects Inoichi, hoping the prospect of being able to resurrect their loved ones would bring Tsukiya to her side. Inoichi and Tsukiya both find the behavior appalling.

In I Will Not Break, on Tsukiya's birthday, she leaves a bomb on Tsukiya's desk at Intel and traps them and Hiiragi in a genjutsu, keeping them behind and delaying their escape. When the two finally escape, it's not without injury. Tsukiya is caught in the blast with an injury to their back and Hiiragi is just close enough for his eardrum to burst. Setsuna wants Tsukiya weakened and trapped.

Setsuna put on the biggest show for Kakashi. She made him feel loved and seen. Bombed him with love, and then one night in April, she took a pregnancy test and told a still rather young Kakashi (19) that he'd be a father. At first, he was very panicked, but she reassured him he could take care of a child and that he wouldn't be alone. Little did Kakashi know, it wouldn't be Setsuna.
She continued to put on a show for Kakashi, but secretly became disdainful of him for the simple fact that he was a man and he was powerful. She had no desire for the baby growing inside of her, and had no qualms abandoning the child. Though a tiny part of Setsuna knew the child didn't do anything wrong and would need someone in its life. Instead of leaving Kakashi completely without help, Setsuna employed the aid of Danzō to bring back Sakumo Hatake, who'd been dead for about 14 years prior.
Danzō thought it was a brilliant idea and helped Setsuna bring back Sakumo. Danzō's purpose was the wood kekkei genkai he stole from the First. The wood infusion into the clay golem Setsuna created would allow for Sakumo to live a long life, which usually didn't occur due to the lack of wood users.
At 40 weeks pregnant, Setsuna and Danzō would work together to bring Sakumo home. She performed the jutsu with a strange level of ease, although ended up exhausted and even weakened from it. Without Kakashi's knowledge, they were able to get Sakumo back to the Hatake residence and into a bed, and that's when Danzō left Setsuna alone.
On January 31st, Hatake Tsukiko (Later, Tsukiya) was born, and Setsuna faked her own death. The only person who knew the truth of what happened was Danzō. Setsuna left Kakashi, Sakumo, and the baby, and went to live freely. After recovering from giving birth, of course.

Setsuna is the reason Tsukiya and Mitsuo both have hEDS (hypermobile Ehlers-Danlos Syndrome) and why Tsukiya was born with pyloric stenosis.
